I have everything I need to get it back on the road but I am looking at the differential and I want it to take it down and paint it and make it look nice and also the half shafts needs some attention..

I like having a car that is clean and right now the previous owners oil sprayed it and I think it looks like s**t..

I would paint everything even the crossmember and make the car look nice..

If I remove the half shafts I need to put them back the same way since they were balanced at the factory correct?

I don't believe the half-shafts were 'balanced' in-place so I don't think you have to worry.
But then again I'm not a real mechanic and never even played one on TV.
I would make every attempt to mark somehow mark them and get them back in the position they came from.
It sounds like with all those parts that you are getting your 'rear in gear'!

nascar03 is correct , they are not balanced on the car. Things like driveshafts are made and balanced and are not married to the vehicle, thus can be swapped from car to car.
